I'm a newbie so caution. I am a computer engineer and I don't believe there is any possible way ANY of the notes could be "flat". There could be a difference in dynamic range (corresponding to velocity) but I don't see how sampled sounds (or any generated sound) could be flat. The 1's and 0's don't change over time and cleaning wouldn't make any difference.
Now, I don't know how Alesis did the programming for harmonic overtones on the program you are using. Perhaps the harmonics (sounds) generated are not comparable to what you and your wife are accoustomed and thus sound "flat".
I do not claim to be knowledgeable (just interested).
