I have a QS6 with the same problem. I don't think it's a problem really. That's just the way it is. I think in the program mode the sequencer can add effects specially designed for the voice. Where in Mix mode you can only have one effect, and I'm not sure how to set it.
I can use mix mode for some voices, where others I have to play the synth in program mode back into the computer and make an audio track. Then I can play the audio track with the other voices in mix mode. Even though the mix mode doesn't sound as good as program mode, it still sounds better than my AWE64gold card.
