I had this same problem. CHeck your event list, uncheck all the buttons except the Program changes buttons there and select a view that shows all your tracks, if you dont intentionally have any patches that change inthe middle of the track remove all the once that are showing, just select and hit the DEL key. This solvede a lot of my problems.
One other note, make sure you have the right Controller selected in the patch setup window, I had some of mine set to *normal* and had to change them all to *contoller *0* to make the MIDI stuff work right.
