Hi! I'm not where my copy of Cakewalk is, but there may be a setting you're missing. Under the Settings menu, there's an entry (I think it's Midi In) that let's you tell Cakewalk what Midi messages you want to record. I know that After touch, Channel After and things like that are in there. There may be a sustain pedal message filter in there as well. It's worth a look.
I know something is going on with your settings, because Cakewalk DOES record my pedal messages (from a QS6, not a 6.1, but I can't see where that would matter.)
