Change your keyboard mode back to Solo and then go into Cakewalk --> project options and set Echo Mode to NONE.
In Cakewalk you can then always use Midi Omni setting (for Midi input) then simply use the PAGE buttons on your QS to change which midi channel you want to play that part on. for example:
In Cakewalk track 1 - set instrument to Controller 0, PRE1 True Stereo, input source Midi Omni. On keyboard (I assume you are using Mix Mode 00) use PAGE buttons and set QS to use channel 1. Now play your part and record your song.
Now add track 2 in Cakewalk - set it to another instrument - perhaps one of the BASS instruments on channel 2, again use Midi Omni as input source. On QS, use PAGE button and change to channel 2. Now record your bass line and continue in this method for the other instruments you want to use.
The key here is to turn ECHO mode off in Cakewalk and keep the QS Keyboard mode set to SOLO. That way the QS continues to play its' own sounds without having to route them THRU Cakewalk.
